Sorry to say you'll need to strip the poly and start from scratch. Poly is a finish, nothing will go on top.
To prevent blotching, sand the floor and use a pretreatment. I use what is called a spit coat of shellac. This is a very thinned shellac (much less than a 1lb cut) and helps seal the wood so stains and/or finishes will go on better.
You could even use shellac as the finish as it is very easy to repair.Can you use Miniwax Wood Finish (Natural color) over 1 coat of clear water based polyurethane?
